There are some interesting theories about it.
The Senju clan are the direct descendants of the Sage of the Six Paths, who spread chakra throughout the world. They were one of the strongest clans during the Warring States Period and co-founded the Village Hidden in the Leaves along with the Uchiha clan. However, despite its importance, the clan seems to have disappeared at the beginning of Naruto.
Unlike the Uchiha and Uzumaki clans, who were massacred at the start of the series (or shortly before the original events), it is never said how the Senju clan was wiped out. By the time the series begins, the world of Naruto had already endured three Shinobi World Wars in a relatively short period of time. These were massive conflicts that involved all the hidden peoples and led to the deaths of thousands of ninjas.
Several members of the Senju clan are known to have fought and died in these Shinobi World Wars, Harishrama Senju and his brother Tobirama Senju fought and perished in the First Shinobi World War in Naruto, Tsunade also participated in the Second Shinobi World War, her little brother Nawaki He died in this war. Possible endings to the Senju clan in Naruto
The world would be a dangerous place for the Senju clansmen, who are naturally strong ninjas due to their relationship with the Sage of Six Paths. Other villages may have wanted to kidnap their descendants so they could replicate their abilities. Having the surname Senju would put a huge target on the back of any enemy clansman.. For this reason, they may have decided to disband to avoid being attacked by their enemies. The surviving members would have dropped their last names and scattered throughout the town. It is worth noting that both Tsunade and his brother are never referred to by their last names.
The simplest answer could also be the correct one. They valued the town above all else and were very committed to their development, their families and their growth. So the Senju clan could have simply intermarried with the other clans and taken their spouses’ surnames, fully assimilating into the village until its apparent disappearance.
There is some evidence to support this theory.
